more robust flags parsing in python bindings

The flags supplied by libraries cannot be relied upon to be sane so
they all must be run through a parser to make sure search paths are
specified in the correct order.

escape underscores in function signatures
...
Underscores can be interpreted as hyperlinks so they must be escaped in code.
Also fix spliting of the function name and formal parameters when the parameters
contain default values with parens in them.
